In most games and RPGs, there are abilities that you can get based on any number of things you have done with the character. Diablo and World of Warcraft had the skill tree, were based on level and other abilities, you could learn new ones.
I haven't played RPGs really. Recently I gave a shot to Fallout: New Vegas. And till now it's been worth it. I am more used to slightly fast paced games like GTA series or AC and stuff like that.

Eagle Ride is a very challenging flying game in which you ride on a fast flying eagle and need to avoid the trees. A lot of RPG/MMO/whatever games these days have their own "Skill Tree". Just as an example, WoW started off with a 'traditional' skill tree, at the time, very similar to what Blizzard rolled with in Diablo 2. Arcanum is my favorite but Diablo 2 and Ragnarok Online style should be the bare minimum for most games attempting to have skill trees. Ultima Online, Star Wars Galaxies and Morrowind were a lot of fun as well though. I was excited as heck about path of exiles until I found out how it really wasn't what I expected it to be.

I thought about it as a possible answer, but I think Iโd rather get into playing it again properly than bot it, and it still doesnโt quite hit what Iโm looking for with regards to Diablo II-style skill and loot progression - I want skill trees and loot with randomized stats and affixes.
